When drilling the front protectors, is there any risk of damaging engine components (should I remove anything)?

i would remove the gas tank and air box to be safe.
Front protectors?
I think he is talking about the front protectors and if so, they are nowhere near the airbox or the gas tank. If you are carefull there is no need to remove anything. On the top side of the front heat exchanger just don't send the drill bit flying up through there because the barbs and gas lines are really close. I suppose you could remove the carbs if you wanted to.....what the heck you have to clean them for the season anyway right? On the bottom where you drill the belly pan there is really nothing in there. Good luck and take your time.

be carefull when you drill into the bellypan. depending on the brand of protectors you buy the holes you need to drill can sometimes be close to the front heat exchanger learned this the hard way when coolant came pouring out.
