This is a 2 part question,
1) Gearing: how is gearing affected when you change the upper or lower gears? Affects from one or the other, and chain lenghts?
2) Secondary twist and spring position: what affects are there when you increase or decrease twist?
Ok so here is my situation, I thru a 99 SXr 600 triple into a 97 600 twin chassis. I am over reving big time 9,500+ and it's shifting out real high as well like around 8,500 and it won't shift out if your just cruising until you go faster to run the RPM's higher. I changed all gearing, clutching to OEM spec's but, I have found different specs in the service manual from one page to another. Example spec's on one page say's 68L chain and then on another it say's 70L chain, both are for the VX600SXB without reverse.
Anyway looking for some help in answering the questions I posted, thanks in advance!

first ? did you buy the sled new or used. Asking since somone might have changed the drivers, like from a 9 tooth to a 8 tooth.

OK I am the original owner and have owned the sled since new in 97, Last year I put a 99 triple 600 motor in. Why, I completely destroyed the twin (crank, cylinders...everything) and I was able to pick up a triple 600 motor (with CDI, wire harness, carbs) and install it for alot less than it would have cost to rebuild the twin.
The gears that came in it with the twin were 22/39 W-70L chain (1.773), the triple calls for a 21/40 W-68L chain(1.905). The gearing chart for this 600 motor says I can match up the 22/39 70L, so what I'm asking is what will be the difference in these 2 set ups? Less top end, more top end, more bottom grunt????? I don't know. What does the ratio number represent (1.773, 1.905) ECT..?
The clutching is close, I have just one question with the secondary...in the service manual under maintenance spec's it calls for red spring, hole position 1-3 (40*) twist but under clutch spec's it calls for red spring hole position 3-6 (90*) twist. Not sure which one to go with. So what effect will the different set ups have? Quicker back shift, slower to shift out?

the higher the number in ratio the slower top end 1.9
the lower the number the higher the top speed 1.77
I beleive only the SX triple came with the lower 21/40 gear with 70 link chain all other were 23/39 23-39 = 1.7
I dont think the gearing would make that differnence untill its pinned for awhile,
what is the twist? loosen it alittle?

I doubt it is gearing. As long as the ratio is close you should be ok.
Sounds like the secondary is not working correctly. Why?
I would set up the secondary for what the triple requires and forget everything about the setup of the twin. The torque sensing is not working right. Get the right spring and set it up stock wrap and go from there. 1000 RPM over with no shifting should be pretty easy to track down.
