It's an 03 Mtn Viper. I have antifreeze leaking out of the belly pan. I traced
the leak down to just below the water pump (it's no the hose). I was told by
a fellow rider that when the impeller shaft seal goes it leaks out of the weep
hole on the bottom of the case. I need to get a mirror to see for sure if it's coming out of there or not. If this is the case, should I replace all seals up to
the clip holding in the bearing? Any tips or tricks replacing the seal?

There was a service bulletin out on this issue, although I am not sure if it ever made it official. Check with a good dealer to see if Yamaha will still cover it.
If you want to do it yourself, it is very easy to do, just hard to get to without pulling the engine (which isn't that difficult anyway). If you remove the lead pipes for the exhaust it helps too. Yamaha should at least give the parts to replace the seals, and possibly the shaft. I forget what the actual source of the problem was.

the mechanical seal is the weak link, and as Ding said if you pull the engine it isn't hard to do. If you leave the engine in it can be a real bear to get at.
I Have An 02 Viper I Just Did One This Season I Have Had No Proplems After Its The Mechanical Seal The Water Is Coming Out The Weep Hole Behind And Under The Water Pump. It Is An Easy Job If Your Mechahnicly Inclined The Most Important Part Is Making A Seal Driver For The Mechanical Seal Out Of Pipe Or Round Tube So Not To Damage It At Instalation. Some People Will Say You Have To Pull The Motor For The Job. Totally Not The Case Remove You Exhaust And Head Pipe And Take You Time The Seal Is Right Behind The Impeller And Easily Removed By Crushing The Sides With A Flat Head. Make Sure You Fint The Right Size Pipe To Fit Over The Spring Portion Of The Mechanical Seal And Catch The Edge Of The Metal Part On It So You Can Drive It In Straight. ( If You Have Never Seen A Mechanical Seal You Will Understand What Im Talking About When You Get It. Its Kind Of Funky) I Will Suggest You Get A New Washer For The Impeller Its Like 13 Bucks But Can Be Another Cause Of A Leak. Also Get A New Water Pump Gasket. After Installion When You Re Start Dont Panic If It Still Leaks Because It Is A Mechainical Seal ( It Works With Movement) It May Leak Untill It Gets Hot And Makes Its Own Seal. Mine Leaked And I Had To Let The Sled Warm Up For A While Till It Quit!!!!!!!!!! Good Luck And If You Need Help Give Me A Shout! I wont touch them damn finiky seals, I took it to Yamaha $150 later it still leaked a little they fixed it again for free under warranty of the first seal. I tried it myself first and it leaked far worse then when it started and caused me more aggrevation then it was worth...

Just changed the one on the sx ,make sure to clean the shaft good .remove any rust off the shaft and flush the system. I had rust on the impeller shaft enough to fill the inside of the seal and the ceramic side on the back of the impeller, cleaned it good and no problems .knock on wood
