SX-R Flat spot @6K

My 2001 SX-R 700(5500mi) currently has a flat spot while cruising on a long road at between 5500 and 6000 rpms. If you get above 6k all is well and the same for below 5k or so. On the twisties it is not noticeable at all and it runs awesome. Just on the long grade when you are trying to hold steady speed around 50 or so.

Earlier this year I had some issues with the sled running on only 2 cylinders so I tore into the carbs and found plugged pilot jets. Replaced them and added an inline stone fuel filter and things have been fine for a 400 miles or so.

The sled has a Comet clutch with around 3k on it, Vforce reeds that the original owner put on and is basically stock besides those items.

Any and all suggestions would be appreciated...
