on outside of the case, there is this little notch that sticks up in the center. My center one is on the bottom... is it upside down? Does it make a difference? i had them cleanded at this shop that did other work, and i wonder if they put in together upside down?

yeah, its upside down. the sled will still work fine, its just that the little drain hole for the oil, is now facing up, and if the seals are bad and it fills up with oil, it can't drain out. flip it around and clean/adjust the valves right away, if you haven't done it in a while.

I think I would pull all three out and make sure the power valves are right side up as well.

How often do the power valves need to be cleaned and how in depth is the process? 

at least once a season ....very easy to do ....

Just the two cap screws on the housing and i'm assuming will be like a butterfly valve that gets gummed up?? Is there an adjustment when reassembling that needs to be done?

hopefully the power valve it self isnt upside down lol. personally i would take it out just to be sure.

There's a wiring harness you can buy from WPS I bieleve that will actuate the servo so it pulls the valves all the way out. then with the exhaust off you can reach in and set it so the valves are flush with the cylinder port.
