1st- Make sure your throttle cable/adjuster is all seated good in their spots, and that your throttle cable isn't adjusted too tight. Make sure your carb boots are all on real good. Did you try adjusting the idle screw way down? Does it drop down when you blip the choke? Sometimes it could be a lean condition-- Fairly common on vipers for the idle to hang up around 4000 and then come down with the blip of the choke or sometimes the throttle, and your fuel screws would need to be turned out to 2 turns from lightly seated to richen it up-- this sometimes works.

What Rocket said, sounds lean on the pilot circuit. Do like he said, flip the choke and see if it helps. If it does, then its lean. See where your fuel screws are set at by turning them in until they seat. If they are already two turns out, then rule of thumb is to go up to the next size pilot jet and start over at like one turn.
Also, I know you said you already cleaned the carbs. Did this sled just get modded, or did this problem just start when pulled out of storage. Not trying to insult your carb cleaning or anything, but in my experience pilot jets HAVE to have a wire ran into them to get them clean. Spraying air or cleaner through them has never worked for me.

what pipes and what is your current jetting? mine did what you were discribing and the pilots needed to be fattened up.
