I was checking my clutches with an alignment tool (pioneer perf.) i just recieved and found what looks to me that they are out of alignment. Center to center is perfect. Here are some pictures, what do you guys think ?

I agree, the gap between the measurement tool and the back ofthe secondary clutch indicates the engine needs to be rotated. You have the right measurement tool, loosen up the engine mounts and you should be able to bring it into perfect alignment. When you tighten the engine mounting bolts, tighten each of them a little at a time while checking the alignment. It is a little tricky but take your time.
