Swapping '98 SRx Motor - Need Help!

One of my friends just told me about this site. Which I knew about it a long time ago. Anyway, my son blew up my '98 SRX two years ago. The piston in the clutch side cylinder seized and the rod busted in half taking out the both crankshaft housings. So, I am looking for pointers for finding cause so I don't blow another one.

I am just now putting in a used motor. The motor has the exhaust valves and box connected but no carbs. I just put the motor in loose but I would like info on aligning the clutch without buying all the fancy tools (I am on the low budget plan). I am also looking for any info on details on the install that I need to know so they do not bite me down the road.
