how would one check to see if the cyl's were beyond specs?
could a machine shop check the cyl and compare it with the piston?
would i have to check with my local yamaha dealer for max dimensions?
could my yamaha dealer perform this service?

Most likely, they would not measure the piston though. They would take several measurements of the cylinder and would be able to get the difference or maximum wear. It would be best to give them Yamaha's wear spec.

Possibly - you will have to ask them. If so, see if you can watch it being done.
If you have not had a piston seize or score, or if the cylinder has not been previously honed, it is probably okay.

Just My 2 cents Worth
Depending on what you have for tools perhaps a set of feeler gauges , remove barrel pistonm I used to stick the piston in the barrel upside down (skirt facing the Top) then slide various feeler gauges inbetween the piston skirt and the barrel to get a rough indication of youre Size. I prefer a Bore Gauge which is what i use but all depends on how much stuffs layin around youre shop. Hope this Helps Mike, new member
