Was riding the Viper today and and I lost a cyl no spark. Tried a new plug no good still no spark on the mag side. When I got it home I did some more checking and couldn't get the mag side to fire. I then switched the wires around from the center coil to the mag side coil and the problem moved to the center coil. Does this mean the CDI box went or could it be something else?

no it means either the coil is bad or the magnet on the flywheel is rusted, the viper does not fire all 3 plugs at the same time like the older 98-99 srx does, it has the 3d ign. its either the coil bad or the flywheel magnet is all rusty.

Are there three magnets? If there are this could be the problem because like I said in my post if I unplug the center coil wire (gray) and plug it into the mag coil (white) there is spark and just to double check when I then took the mag coil wire (white) and plug it into the center coil (gray) I have no spark. To me that means no juice on the white wire but I don't know where to go from there. I am going to check the rest of the connections for corrosion.
actually theres 4 magnets, 3 for each of the 3 cylinders and 1 to tell the sled its at TDC to start order of cylinders. Look down in the case by the recoil and see if the flywheel is all rusty, if it is, I would start there. remove recoil and clean off the magnets with some fine grit sandpaper,then wipe them with something like silicone spray or wd40.
if its not rusty, you simply have a bad sparkplug boot or coil.
each coil is fired seprately on the 2000-02 srx and vipers. the 98-99 were the old system like all previous snowmobiles that fire all plugs at the same time, thats why it didnt get spark on center cylinder when you moved the cap/wire

Still need spark help
I think I posted this correctly but here goes again. First I was riding the sled and it wasn't the first time this year when all of a sudden the sled acted like it was loading up. I checked the ovious items and couldn't get it to run right so took it home. No spark in right coil mag side with white wire supplying coil so I ohm'd white wire mag side no juice, ohm'd orange wire (pto side it has juice, ohm'd gray wire center it has juice. So just for the testing purposes I hook the gray wire from the center coil to the mag side coil and there was spark so I think that I eliminated the mag coil as being bad. Then I started tracing wires and found the white wire rubbed thru. I fixed the bad spot and still no spark. So checked the rest of the wires everything looks good. Ohm'd the white wire from the CDI box to the coil and have current. Do you think by having a bare spot rubbed thru shorted out the CDI box? I never checked for rust on the flywheel yet but does the stator have seperate exciter coils (I don't if that is what you call them) that sends juice for each cylinder? If so how does one check this out?

Check your grounds as well. Weak / no spark could be a bad ground
