What to Do?

I was going to put the motor back together today after a top end rebuild and noticed my center jug had a gouge in it. what is my best option to fix this or is it ok to run? really appreciate the help! and you can feel it with your finger nail so i don't know if a hone job is in order or re-plating?

It's low enough that it's not a problem, but you don't want any thing sticking out. I would just smooth out the gouge if it has any high spots and run it.
 
I would use an 8" smooth(fine cut)1/2 round file to carefully remove the burr/ high spot, then touch up with emery cloth and scotchbrite.
 
Agree with the others, the only thing that gets down there is the piston skirts to keep the piston square in the cylinder. As long as it is all recessed no problem.

I would go from anywhere between 220-400 grit. Obviously the courser the grit the faster the material removal and you can equally make a mistake as fast. So just be careful when removing material.

A quick piece of advice, use a spline behind the emery - for instance use 2 way(double sided) tape to adhere the emery to a paint stick and use a cross hatch motion to smooth out the ding.
