what gains if any putting the 01 cdi in a 98 srx.

I have my doubts it'll work they are 2 different ignition systems the 01 being digital plus the plugs for the cdi itself is different, the 98 wiriing harness has 3 plugs for the cdi.If you aren't intimidated by a little work you can swap the whole electrical system just pm me and I'll give you a list of parts you'll need,I'm currently doing this to my 98.

YOU MAY SEE ALITTLE PERFORMANCE GAIN ON A 98. LIKE FOUR BARREL SAYS ALOT OF WORK. 3:16 (yammie tony)

I converted my 98 600 SRX to the 2001 system a couple years back. It was alot of work but I could not get a 98 high rpm CDI at that time. I didn't have much choice. If this is for a stock rpm sled it's not really worth it IMO.
you would do good to get a 600srx cdi box and some good porting. Lots of bother to change out the system.

Do you mean putting a 98 srx600 cdi into a 98 srx700? What would be the gain? Is port work required to realize any gain?
no, porting is good
600 cdi box in 700 is good
one is not needed for the other, both are better

I noticed a differance on my 99 SRX 700 just by unpluging 99 700 cdi and plugging in 98 600 cdi. Well actually I noticed the differance the second time. I was getting 7 flash (pv servo) went over EVERY milimeter of harness and found everything OK, swapped box thinking maybe cdi as I had one on hand. No change in 7 flashes, pulled recoil to find flywheel/stator BEAT TO HELL.....AND BACK. Replaced stator/flywheel and had already put 700 cdi back on. A week or so later put 600 back on an noticed differance between the 2. Sled sounds crisper, pulls harder. From the threads I read at that time the 600 cdi "cleans up the timing". Maybe my 700 cdi was already weak or some other problem?

600srx cdi has a little bit more ign timing in the first part of the curve, it also opens the powervalves at 7000rpm instead of 7250rpm of the 700 box, closes them at 5500rpm where as the 700 closes them at 6000. Once the rpms are at 8000rpm, the timing curve is the same as the 700 box. So it can be a little bit more aggressive take off then the 700 box, but might need a whisker more fuel from the added ign. timing, as anytime you add timing you add heat to the pistons!
add: all that timing added is from aprox.4400-7500rpm so youd need to address your needles if you dont want to not visit mr.squeeky!

The stock needle position on a 98 srx700 is 3. If you run a srx600 cdi should the clip position be moved to 2.5? Or more? you wouldnt want to go to 2.5 thats leaner, i would likely start at 3.5 and see how my plugs and piston tops looked after running it for a good 1/4 mile right in the thick of the needle circuit at 5000-6000rpm on a long road or lake, shut it off and inspect, adjust as needed. You may be able to go to 3.25 but its always best to start rich and work down from there.
3.5 is needle groove #4 with 1 shim on top, 1 on bottom of clip
roughly 3.25 fine tuning is 4th on needle but both shims on top of clip, richer then stock
stock 3.0 is 3rd groove down with both shims under clip.
