I am having spark issues with my 2004 viper. Lost one head light two years ago had to unplug one light bulb with two pluged in no tack or tail light and the lights were very dull. Ran really well last year with one head light. Took the sled home from camp and had the stator rebuilt got the head lights back again. Now the spark seems like it is not firing properly. Replaced the cdi box 8fe-00 still no luck. Checked the chasy ground does any one know if there is an engine block ground or possibly a wiring harness problem.

If your rebuilt stator is good (personally had bad luck with rebuilts) then it's more than likely a harness rub thru grounding on the chassis somewhere. Common places are under the engine, up under the bar pad, tail light wires under the tank, wires from cdi under the shroud. You'll need to check the harness very thoroughly to rule out a bad spot or break.
If there is a wire rub in the harness i can see it will efect the lights it will also efect the spark at the spark plugs it ran fine when i brought it here in April of 2013 with one head light.

Do a search here on "harness rub" all kinds of threads here on the subject with lots of varying symptoms. you can also check to see if your flywheel and pick-up are rusty from sitting.

I will bet the stator is the problem, nothing but a new yamaha one will fix it,been there and down this road before. Youll pull your hair out trying to fix it,but it will be the pick up coil thats part of the stator assembly, for some reason they use a inferior unit and it runs goofy.
Most people save a few bucks and go with aftermarket parts to fix these sleds and some stuff is ok to use, but it bites them in the rear for the stators, gonna have to get a new yamaha one.
