Bought a used reverse kit for my mm, and only realized later, that the collar that goes on the shaft behind the reverse gear, is supposed to be different than the stock one. Used the original, and its working fine, the right one wasnt included in the kit. Checked against the right collar later, and its the same width, the stock one is just smaller in outside diameter. Anyone ever done that, or would this cause damage?

Are you referring to the spacer that goes behind the lower gear?If so the biggest difference would be that it has a large flat area that goes against the gear where the stock one doesn't.I'm not sure what difference this will make though.

Yes, thats exactly what im talking about. Its the same with as regular spacer, but like you said, just that its got that flat shoulder extra. Dont know!!? Works great as is, for now.
Does that flat shoulder help keep the gear from sliding back and forth on its' roller bearing? Check the OD of your regular spacer against the OD of the roller bearing inside the lower gear. I'd seriously consider getting the correct collar, Yamaha made them different for a reason, and you can't see what's going on in there during operation. How expensive is it new, $15 or so?

Which spacer are you talking about? The inner or outer spacer. I'm guessing your talking about the inner because the outer comes with the extension shaft. With the extension shaft in place there is a small clearance for the gear between the inner and outer spacer. You are right that the inner one for reverse covers the whole bearing while the non reverse one does not.
When in reverse the chain still rotates in the fwd direction but the bottom gear is freewheeling on the extension shaft. The wider spacer will provide a thrust shoulder for the gear should it be driven that way by the chain. When in fwd the big coil spring will push the bottom chain gear against that washer. It could push the spacer into the bearing and damage it. I don't know if the bearing is individually replaceable but those bottom gears are getting harder to find and pricey when they do show up on eBay. Not 100% sure they are available oem any more.
