Has anyone ever found a decent alternative to the oem heim joints on the radius rods?I've looked a little bit but finding the correct metric thread, pitch and size as well as the right size hole for the bolt isn't as easy as it seems.

Do you know the pitch. 6mm x 1.5mm or 8mm x 1.25mm or whatever.
Not right off the top of my head,I noticed the lowers of my 98 SRX have major slack in them and wanted to get replacements before I take them off.I used to have it wrote down somewhere years ago but that's gone.
looking into making my own set out of aluminum but using stock heim joints... tapped hole on the shaft is a 12mmx 1.25mm

How about an aluminum rod w/ a coupling nut threaded on.
The issue I found when searching for an aftermarket rod end was the fact that the OEM one shank was 12 x 1.25 mm but the hole in the ball was only 10mm. All the ones I found were 12 and 12.

That link doesn't work.
What part did I lose you on?

How about finding a coupler and Heim w/ the same pitch then get that particular die and thread the rod?
I did see one place that offered blank shanks that I assume you thread yourself so what your proposing should work,so long as the shank was large enough to begin with.Like I had stated before, most of the rod ends I found had the shank diametre and the hole diametre the same. But Yamaha,in their infinite wisdom, made the shank 12mm and the hole in the ball only 10mm,and I have yet to find a rod end in that configuration. It might be easier to drill the holes in the bulkhead larger to accommodate 12mm bolts.
Ok,update on the heim joint saga.I bought what I thought were upper joints, according to the microfiche all 4 are supposedly the same, only to find that the uppers actually have smaller shank size than the lowers.I had one of mine off my '98 off today but neglected to measure the shank but I'm going out on a limb and say that it's a 10mm with a 10mm bore on the ball,so that would make them readily available because all the rod ends I found have common shank and bore size.So that would make the uppers the oddity with the larger shank and smaller bore in the ball.
