Can you replicate the sound on the stand?
Put it on the stand brought it up to 85 no noise hold the throttle down momentarily and it appears, but I can feather the throttle up to 140 with noise it's appears at the point when you punch the throttle and hold it.
Sanded the faces of both clutches, made sure my track had the proper deflection made some shift lines on the clutches, went for a ride and held it to the bar, clutches look like there shifting all the way maybe 1/4" of marker left on the face. Sled seems to really work to get to 120kms an hour and of coarse I still have that noise.
Very noticeable over 7000 RPM. It's not bad to that point, then when you try to push it it's starts hesitating.

Track adjusted?
Ya, set track deflection as well.
It's definitely around the 7000 and over RPM, it's not related to the speed of the sled.

Might it be load related?
When you changed the track, did you at least replace the speedo side bearing?

Do you have a stethoscope?

Ya speedo side bearing was out of grease and starting to pile up, replaced it and checked all other bearings. I thought it was load related to, thought the clutches might have been slipping so I roughed up th faces a bit that seemed to improve the speed a bit but not the hesitation. I do have a stethoscope.
Here is a video of a quick run on the lake, you can hear the miss/hesitation. https://www.dropbox.com/s/z2febjjehi5lkzd/20160216_103201.mp4?dl=0

So after a couple 100 kms I noticed the outside of the mag side plug was all black so decided to go with a complete coil instead of a cap and wire and the hesitation is all gone.
