alright i will check things out when i have it apart, I will let you guys know what happens. it seemed like it started doing it when i put a MBRP race can on it?

set the fuel screws at 1 3/4 turns out when you have the carbs off for cleaning, in my opinion all yamaha triples have the fuel screws set too lean stock.

hey guys, i cleaned the carbs, put fresh gas in, set the fuel screws 1 1/2 turns out, runs like a charm! thanks again guys

Help!!
I did a dumb thing like that once and unplugged all the wires to my coils when I removed the carbs for cleaning. Then I couldn't get it to run right either. It's not the way the plug wires are routed to each cylinder, I'd check and make sure that you have all the coils plugged together in the proper sequence. Thats what my problem was. They were firing the right cylinder, but at the wrong time. Good luck!
