hesitation on viper

I have a 2002 viper and we took the air box apart to take care of the fuel pump problem and ever since we did that the sled over heats now( in winter) and it hesitates in mid range. What can be doing this?
 
- Make sure the carb vent line is plugged into the air-box.
- Make sure all 3 boots are correctly fitted over the back of the carbs and all clamps are tight. (Most likely the problem, take the top of the air-box off and remove the shelf so you can have a good look at the back of the carbs from inside the air-box.

I'm not sure if anything you did caused it to overheat or not but you should add a rear heat exchanger if you havn't already.

The problem started right after we did that. I think we drained the coolent system when doing so maybe there is air in the system when we filled it?
