I've got most everything off that I thought needed to come off...but nothing. I have the water pump pulled but do I need to pull the flywheel off too? I need to get my soft hammer out to tap I know but I don't want to be tapping and find out I needed to take off the flywheel. The manual doesn't say anything about it. Just the water pump, the numbered bolts, the engine mounts, etc.

yes flywheel and stator which is inside the flywheel. You better have a impact screwdriver for the statorscrews and a puller for the flywheel.
You could do the cheap way,lol I used a screwdriver and clamped a visegrips around it and backed the srew out.
I've got the water pump pulley off. I've also got the nut off of the magneto. (I'm assuming it's the magneto.) So I need to get out a standard bearing puller and the magneto will come off? Is there anything I'm missing?

I'm going through this myself only it's a tripple...Some of the guys were taking a crack at me for the the way I cleaned by base and crank...but it worked and I put my mind to rest and know the there is nothing in the bearings...Get yourself a puller ( three finger slotted ) it comes with the bolts and all you do is thread it trough the slots to the mag/stator and wrench the the centre bolt till it pops off...Now you will need an impact driver hammer style to brake loose the phillip head screws ( if phillips like mine )...That should allow you to split the cases...It is sealed with a little gasket maker and thread locker here and there...Make notes on the how the crank was set or even better take pics lots of pics ( later references )...Keep a track of dowels and things...Like I said if you clean everything up good ( makr sure all old gasket materials are gone ) don't let it sit around long, then oil it up -2cycle...Noe the seals should slip off the crank ( like mine did ) and you should be ready to reassemble...? do you have the specs on torques-if not than try and get a manual-place a post and I'm sure other T.Yers will help you out...This site and the people here on T.Y. is the reason I'm staying brand loyal, yes there is a few clowns, but thats life...If you have any ? p.m. me or Quote back. This is a great site. I've gotten alot of info from here and I hope I've contributed some to others as well. I'll have to pick up an impact screwdriver. I've had the camera down there several times. I also have the electronic manual for my 96. Just print off the pages and mess them up. Print off new ones....

you need a steering wheel/flywheel puller, it has a big threaded shaft that goes in end of crank pilot and then you use 3 long bolts to thread into the threaded holes where the recoil ring was on there, alot of tiimes it takes a air impact gun to pop them off, by hand your making it hard on yourself. If you dont have a impact take the engine with puller on to any auto repair shop, they can buzz it off for you.
Oh I have the puller...but no impact gun....dang. I was hoping to pull it off tonight.
here is one trick you might try then, tighten it as tight as you possibly can by hand, have someone hold the engine, and use a bar in between the bolts and puller to keep the crank from rotating, then gently but firmly tap the end of the puller that you were tightning, this will sometimes pop them right off the taper. Dont go slamming the end of the crank if it wont come off, just wait and use a impact gun, but you can try.

Actually after I typed it, I remember that we would sometimes tap the end of the clutch puller with a hammer. So I went back down and pop goes the flywheel. So it's off, and I've got it open. Time for a new thread. Trust me. I need more help!
