When I started my 94 VMAX 600 it seemed like it was firing on only 1 cylinder then all of sudden it runs smooth and seems to be firing on both cylinders. It seems to take about 45 seconds to a minute before it runs right. What could cause this?
start off by cleaning the carbs and install new plugs. That is at least your starting point.

Plugs,gas, wires, coil, check compression...

Wires, coil and compression should be good as they are all relatively new. I am thinking plugs and gas since I started it when it was a warm 60 degrees with pilot screws at 2.5 turns out from lightly seated. I adjusted them to a little less than 1.5 out. The thing was burning my eyes at idle. Hard to tune at 50 degrees. It is december isn't it.
