After checking clutch alignment I'm finding that the distance is off by 3.5mm(the secondary is closer by 3.5 mm). What effect does this have on performance? Can I shim the secondary to make up the difference or does the engine have to be moved? Trying to comprehend the uncomprehendable!

Well on the 97's you loosen the engine bolts & adjust to spec!

I just put a new secondary on my 94' V-Max, just shim the secondary until your clutches line-up. It should have a few Shims (washers) that you can match up.
