pictures would help here, but if you are saying it won't fit the extension, then you might have to fab something. I had to do that last year when I extended my track and tunnel. I used a 144" ext and the heat exchanger not go up on top of the inside of the extension instead of across the back. You can buy the correct extension of modify your's to work. I sent mine to a welder I trusted and he turned the tubes 90° so that the bleeder faces the back of the sled and then I used a hole saw and made small hole in the back so you can access the bleeder. The stock cooler with the tubes turned has the bleeder on the top right so you use a hole on the top of the tunnel extension. I have some pictures in a thread from last year. I'll find that post and put it in here.

Is the tunnel extension to short to stand the heat exchanger up in it? I just did mine, 121-136" and had the same problem with the Tracks USA kit. I mounted the cooler flat in the tunnel. Trimmed the elbows off each end of the exchanger and bought some molded hose from the local autoparts. After cutting the 90degree elbows off the exchanger it was just the right length to get it in the extension without notching one of the holes.
I don't think the position it is in now is ideal, but I never had overheating problems with my sled so I think it will be fine. I took the factory plastic bumper cover and trimmed it down to cover the coolant hoses. Here is the only picture of my sled with the extension on it. I would get some more but my sled is about 2hrs. away.

You should be able to make out how it is mounted and where. If you have any other questions let me know.

Take the cooler to a welding shop. Have them cut the elbow off, index it 90 degrees and reweld it so you can mount it to the underside of the extension.
