If your filter looks like that, change it. When I took that one off I dropped it on the bench and pieces of the filter media sluffed off onto the bench. The same thing will happen when it is running ...... Sucking shtuff up into the carburator.
I'm gonna test the coil this weekend but I'm sure mine needs changed. Do you have to take the tank off to get the filter out?

When I did mine, I replaced the fuel tubing that the filter is connected to. It must have shrunk up over the years and put the filter 1" from the bottom of the tank. I would not go as far as saying it was brittle. But was definately non flexible.
 
Checked the spark today with the plugs out on top of the head. They both seem to have good spark. Although the PTO side does seem weaker / intermittent, but it's hard to tell from a few pulls. I'm gonna take the carbs off this week for another cleaning maybe something got sucked up. Any other thoughts? I'm reading about the TORS system that can cause spark issues above 3k RPM? What's the correct way to bypass it as a test?
 
I'd throw the back-up set in. I personally wouldn't worry about ingestion of carbon fiber reeds. Now the old school metal ones are a totally different story.

I had the same sled and i woke it up by doing the following mods. First was pick up a set of viper reeds and cages, they are a direct fit and work much better then stock. Then do the reed stopper notch to the reed fins. Easy to do with grinder and will get rid of the low to mid dead spot. http://www.totallyamaha.com/snowmobiles/aaTECH/ReedNotch/Reed_Notch.htm. Second was a simple clutch kit By a great sled guy turk Going with the turk set up for 600 twins. A 50/44 helix (micro belmont) green secondary spring at 60deg, and 8AB weights with 2.4g rivets in all holes. That little sled was peppy as could be with just those two mods. I never did the thinned gasket as i was afraid of bad gad. But lots of guys do it and have great luck, just run premium. You just remove the middle layer of the gasket.

This mod, viper 700 reed cages with notched stoppers, made my venture 500 crazy. I also have a tempaflow installed and a homemade HC set up. Ask me for the set up if you want it.
