if both sides of the bearing were sealed, the bearing wouldn't get the benefit of the oil for lube and wouldn't last as long.

You can put it in there any way you like really, Yamaha puts them in, from the factory, with the seal towards the oil. This has been discussed extensivly in the past and most everyone installs it the way Yamaha did.
